22世纪末，被人类称作“加米拉斯”的不明外星生物盘踞火星，并持续向地球发射带有强烈放射性物质的游星炸弹，致使地球人死伤无数，濒临灭绝，被迫转到地下求生。在这紧要关头，人类组成宇宙舰队远征火星，结果几乎全军覆没，侥幸逃回的大和号成为人类最后的希望。与此同时，一个神秘装置穿越万里银河坠落地球，经检测发现该装置竟然能消除放射性物质。为了从装置的主人——麦哲伦星云伊斯坎达尔星的高智慧生物那里寻求帮助，人类决定孤注一掷，派遣大和号进行这次远征。火星之战中失去哥哥的原宇宙舰队成员古代进（木村拓哉 饰）应召归队，和一众好友成为了见证伟大历史时刻的一员。而得知人类动向的加米拉斯也发起了一波波的致命攻击…… 本片根据松本零士的同名原著改编。
