公元2220年，曾经为了保护地球和人类的大和号已在水瓶之海中沉睡了17年之久。而经历了较长一段和平时期的地球，却正面临最大的危机。一个代号为“小瀑布”的黑洞以极快的速度向太阳系靠近，人类赖以生存的蓝色星球行将湮灭。为了寻得一线生机，人类开始实行浩大的移民计划，借助运输船的帮助，人们分批向塞拉姆星系的阿马尔移民。然而在这一过程中，运输船被星际国家联盟的外星生命视作侵略者，继而遭到毁灭性的打击，古代进的妻子阿雪也在最近一次护航行动中失踪。离地球毁灭不足一个月，古代进临危受命成为第三次移民团的护航舰队总司令，全新的大和号也在这次移民中复活登场……
